Descrevemos aqui um ensaio por acoplamento de identificação do DNA adenina metiltransferase (DamID) para sequenciamento de alta taxa de transferência (DamID-seq). Este método melhorado fornece uma resolução mais alta e uma maior gama dinâmica, e permite analisar os dados DamID-seq em conjunto com outros dados de sequenciação de alto rendimento tal como Chip-SEQ, ARN-SEQ, etc.
The DNA adenine methyltransferase identification (DamID) assay is a powerful method to detect protein-DNA interactions both locally and genome-wide. It is an alternative approach to chromatin immunoprecipitation (ChIP). An expressed fusion protein consisting of the protein of interest and the E. coli DNA adenine methyltransferase can methylate the adenine base in GATC motifs near the sites of protein-DNA interactions. Adenine-methylated DNA fragments can then be specifically amplified and detected. The original DamID assay detects the genomic locations of methylated DNA fragments by hybridization to DNA microarrays, which is limited by the availability of microarrays and the density of predetermined probes. In this paper, we report the detailed protocol of integrating high throughput DNA sequencing into DamID (DamID-seq). The large number of short reads generated from DamID-seq enables detecting and localizing protein-DNA interactions genome-wide with high precision and sensitivity. We have used the DamID-seq assay to study genome-nuclear lamina (NL) interactions in mammalian cells, and have noticed that DamID-seq provides a high resolution and a wide dynamic range in detecting genome-NL interactions. The DamID-seq approach enables probing NL associations within gene structures and allows comparing genome-NL interaction maps with other functional genomic data, such as ChIP-seq and RNA-seq.
ADN identificação adenina metiltransferase (DamID) 1,2 é um método para detectar interacções proteína-ADN in vivo e é uma abordagem alternativa para a imunoprecipitação da cromatina (ChIP) 3. Ele usa uma quantidade relativamente baixa de células e não necessita de reticulação química de proteína com ADN ou um anticorpo altamente específico. O último é particularmente útil quando a proteína alvo é frouxamente ou indirectamente associada com o ADN. DamID tem sido utilizado com êxito para mapear locais de ligação de uma variedade de proteínas, incluindo as proteínas do envelope nuclear 4-10, proteínas de cromatina associada cromatina 11-13, enzimas modificadoras 14, factores de transcrição e co-factores 15-18 e maquinarias RNAi 19. O método é aplicável em vários organismos, incluindo S. 13 cerevisiae, S. pombe 7, C. elegans 9,17, D. melanogaster 5,11,18,20, A. thaliana 21,22, bem como de ratinho e células humanas linhas 6,8,10,23,24.
O desenvolvimento do ensaio DamID foi baseado na detecção específica de fragmentos de ADN metilado-adenina em células eucarióticas que não possuem adenina endógenos metilação 2. Uma proteína de fusão expressa, que consiste da proteína de ligação de ADN de interesse e E. coli ADN metiltransferase adenina (DAM), pode metilar a base de adenina nas sequências GATC que estão em proximidade espacial (mais significativamente dentro de 1 kb e até cerca de 5 kb) para os locais de ligação da proteína no genoma 2. Os fragmentos de ADN podem ser modificados especificamente amplificado e hibridado com microarrays para detectar os locais de ligação genómicos da proteína de interesse 1,25,26. Este método DamID original é limitada pela disponibilidade de microarranjos e a densidade de sondas predeterminados. Temos, portanto, integrada alto throughput sequenciação empara DamID 10 e designado como o método DamID-SEQ. O grande número de curto geradas a partir de leituras DamID-SEQ permite localização precisa de interacções proteína-ADN a nível genoma. Descobrimos que DamID-seq fornecida uma resolução maior e uma gama dinâmica mais ampla do que DamID por microarray para estudar lâmina genoma nuclear (NL) 10 associações. Este método permite uma melhor sondagem associações NL dentro das estruturas do gene 10 e facilita comparações com outros dados de seqüenciamento de alto rendimento, como ChIP-seq e RNA-seq.
O protocolo DamID-seq aqui descrito foi desenvolvido inicialmente para mapeamento do genoma-NL 10 associações. Geramos uma proteína de fusão amarrados mouse ou Lamin B1 humana para E. coli DNA metiltransferase adenina e testou o protocolo em 3T3 fibroblastos de rato embrionárias, C2C12 mioblastos rato 10 e IMR90 fibroblastos de pulmão fetal humano (dados não publicados). Neste protocolo, começamos com constructing vetores e expressando proteínas de fusão Dam-tethered por infecção lentivírus em células de mamíferos 24. A seguir, descrevemos os protocolos detalhados de amplificar fragmentos de DNA metilado-adenina e preparar bibliotecas de seqüenciamento que deveriam ser aplicável em outros organismos.
Whether Dam-tagged proteins retain the functions of endogenous proteins should be examined before a DamID-seq experiment. The subcellular localization of Dam-tagged nuclear envelope proteins should always be determined and compared with that of the endogenous proteins. For studying transcription factors, it is suggested to examine whether the Dam-fusion protein can rescue the functions of the endogenous protein in regulating gene expression.
