Hier maken we gebruik van FISH methodologie op te sporen LINE-1 retrotransposition bij de enkele kernen niveau chromosoom spreads van HepG2-cellijnen stabiel tot expressie synthetische LINE-1.
Long interspersed nuclear element-1 (Line-1 or L1) accounts for approximately 17% of the DNA present in the human genome. While the majority of L1s are inactive due to 5′ truncations, ~80-100 of these elements remain retrotransposition competent and propagate to different locations throughout the genome via RNA intermediates. While older L1s are believed to target AT rich regions of the genome, the chromosomal targets of newer, more active L1s remain poorly defined. Here we describe fluorescence in situ hybridization (FISH) methodology that can be used to track patterns of L1 insertion and rates of ectopic L1 incorporation at the single nucleus level. In these experiments, fluorescein isothiocyanate/cyanine-3 (FITC/CY3) labeled neomycin probes were employed to track L1 retrotransposition in vitro in HepG2 cells stably expressing ectopic L1. This methodology prevents errors in the estimation of rates of retrotransposition posed by toxicity and account for the occurrence of multiple insertions into a single nucleus.
Human Lange afgewisseld Nuclear Element-1 (Lijn-1 of L1) is een autonome mobiele element dat zich voortplant in het genoom door middel van een "kopieer en plak" retrotransposition mechanisme. Een typische menselijke L1 ~ 6 kb lang en bestaat uit een 5 'UTR (niet getranslateerd gebied) dat als een promotor, twee open leesramen (ORFs): L1 -ORF1 en L1 -ORF2 en een 3'UTR met een polyA . staart L1 -ORF1 eiwit heeft drie verschillende domeinen: een spoel-coil domein, RNA erkenning Motif en C-terminale domein, terwijl L1 -ORF2 eiwit heeft endonuclease, reverse transcriptase en cysteïne-rijke domeinen 1,2,3,4,5. L1 -ORF1 vertoont nucleïnezuur chaperon activiteiten, terwijl L1 -ORF2 biedt enzymatische activiteiten, met beide eiwitten vereist retrotransposition 1,2,6.
Een cyclus van L1 retrotransposition begint transcriptie van het 5'UTR van L1 </em> bicistronische mRNA door RNA-polymerase II, translocatie in het cytoplasma, en vertaling. In het cytoplasma, L1 -ORF1 exposities ofwel cis bindingsplaats waar het pakketten zijn eigen RNA of trans bindingsplaats waar het pakketten andere RNA's (dat wil zeggen, SINE / SVAs / pseudogenes) om een ribonucleoprotein deeltje (RNP) te vormen met L1 -ORF2p 7, 8. RNP transloceren naar de kern, waar het endonuclease activiteit van L1 -ORF2p namen genomisch DNA (gDNA) aan een OH bloot – groep 9, dat op zijn beurt door reverse transcriptase te primen en reverse synthetiseren RNA DNA uit het 3 'uiteinde. Tijdens achterwaartse synthese wordt de tweede streng van DNA gekerfd 7-20 bp van de oorspronkelijke nick plaats gespreide pauzes die zijn gevuld met de handtekening L1 insertie sequenties (bijvoorbeeld TTTTAA) genoemd target site duplicatie (TSD) 9,10 vorming maken. Dit proces staat bekend als doelwit prime reverse transcriptie (TPRT) en leidt tot insertiop volledige of verkorte kopieën van L1 / andere DNAs met TSD aan beide einden van de ingebrachte sequentie. L1 retrotransposition is ook aangetoond worden gemedieerd door TPRT-achtige niet-homologe eind mee in sommige celtypen 11.
De L1 retrotransposition vector gebruikt in onze studies niet-episomale en bestaat uit L1 hebben -ORF1 & 2p aangedreven door combinatie CMV-promoters L1-5'UTR (figuur 1) 12. Eerdere versies van dit construct zijn beschreven in studies met gist en humane celculturen 13,14,15. Twee verschillende CMV promoters gelegen aan de 5 'en 3' uiteinden van de vector met het 3 'uiteinde in omgekeerde oriëntatie geplaatst om expressie neomycine rijden na splicing en integratie. De retrotransposition indicator cassette aan het 3 'uiteinde omvat een neomycine geïnsereerd antisense L1 -ORFs en inactief wordt door scheiding in twee helften door een klodderin intron met gesplitste donor (SD) en splicing acceptor (SA) plaatsen (Figuur 1). Na integratie in een chromosoom, is L1 getranscribeerd van een gemeenschappelijke promoter een mRNA dat uit een bicistronische mRNA en inactieve neomycine mRNA produceren. Tijdens RNA processing, is de globine intron splicing van het neomycine gen een volledig functionele neomycinegen herstellen. De hybride mRNA wordt verpakt in een RNP in cis en translocatie naar de kern waar het wordt geïntegreerd in het genoom als ofwel de volledige lengte of afgeknotte inserties gebruikt TPRT.
Hier beschrijven we een methode die gebruik maakt van fluorescentie in situ hybridisatie (FISH) met probes die specifiek gericht zijn op de gesplitste neomycinegen (Sneo) naar L1 -retrotransposiition patronen en invoeging tarieven volgen op de enkele kern niveau. De efficiëntie en specificiteit van de detectie werd bevestigd met behulp retrotransposition competente en incompetente constructies en sondes naar detect Sneo of neomycine en globine intron knooppunt 16. Deze methode vertegenwoordigt een aantal tekortkomingen van celkweek gebaseerde retrotransposition assays, zoals meerdere inserties, kolonie weerstand en positieve kloon expansie.
Methodes zoals whole genome sequencing, inverse PCR en Southern blotting zijn gebruikt om L1 retrotransposition bestuderen. Hoewel deze methoden zijn zeer waardevol bij het lokaliseren waar de L1 inserties plaatsvinden binnen genomen, een verstorende uitdaging voor alle van hen is de noodzaak van in-silico programmeren sequenties weer in elkaar zetten.
