Vi præsenterer her, en protokol til at karakterisere nucleosome partikler på enkelt-molekyle niveau ved hjælp af statisk og time-lapse atomic force mikroskopi (AFM) imaging teknikker. Den beskrevne overflade functionalization metode giver mulighed for opsamling af strukturen og dynamikken i nucleosomes i høj opløsning på nanoplan.
Kromatin, som er en lang kæde af nucleosome subunits, er et dynamisk system, der giver mulighed for disse kritiske processer som DNA-replikation og transskription til at tage plads i eukaryote celler. Dynamikken i nucleosomes giver adgang til DNA af replikering og transskription machineries og bidrager kritisk til de molekylære mekanismer bag kromatin funktioner. Enkelt-molekyle studier såsom atomic force mikroskopi (AFM) imaging har bidraget væsentligt til vores nuværende forståelse af rollen, nucleosome struktur og dynamik. Den nuværende protokol beskrives den fremgangsmåde, der giver høj opløsning AFM Billeddannende teknikker til at studere de strukturelle og dynamiske egenskaber af nucleosomes. Protokollen er illustreret af AFM data indhentet for centromer nucleosomes hvor H3 Histon er erstattet med sit modstykke centromer protein en (CENP-A). Protokollen starter med samling af mono-nucleosomes ved hjælp af en kontinuerlig fortynding metode. Forberedelse af glimmer substrat functionalized med aminopropyl silatrane (APS-glimmer), der bruges til nucleosome imaging er kritisk for AFM visualisering af nucleosomes beskrevet og fremgangsmaade at forberede substratet. Nucleosomes deponeret på APS-glimmer overflade er først afbildet ved hjælp af statisk AFM, som indfanger et øjebliksbillede af nucleosome befolkningen. Fra analyser af disse billeder, sådanne parametre som størrelsen af DNA snoet omkring nucleosomes kan måles, og denne proces er også detaljeret. Time-lapse AFM imaging procedure i væsken er beskrevet for højhastighedstog time-lapse AFM, der kan indfange flere billeder af nucleosome dynamics pr. sekund. Endelig, analyse af nucleosome dynamics aktivering kvantitative karakterisering af de dynamiske processer er beskrevet og illustreret.
I eukaryote celler er DNA meget komprimeret og organiseret i kromosomer. 1 det første niveau af DNA organisation inden for et kromosom er forsamlingen af nucleosomes i hvilke 147 bp DNA er tæt pakket omkring en Histon octamer kerne. 2 , 3 nucleosome partikler samle på et langt DNA molekyle danner en kromatin array, som er så organiseret indtil en meget kompakt kromosom enhed er dannet. 4 demonteringen af kromatin giver adgang til gratis DNA, der kræves af kritiske cellulære processer såsom gen transskription og genom replikering, tyder på, at kromatin er et meget dynamisk system. 5 , 6 , 7 forståelse de dynamiske egenskaber af DNA på forskellige kromatin niveauer er kritisk vigtigt belyse genetiske processer på det molekylære niveau, hvor fejl kan føre til celledød eller udvikling af sygdomme såsom kræft. 8 en kromatin egenskab af stor betydning er dynamikken i nucleosomes. 9 , 10 , 11 , 12 den høje stabilitet af disse partikler har tilladt for en strukturel karakterisering af krystallografiske teknikker. 2 hvad disse undersøgelser mangler er de dynamiske detaljer af nucleosomes såsom mekanismen for DNA udpakning af Histon kerne; den dynamiske pathway der er påkrævet ved processer, transskription og replikering. 7 , 9 , 13 , 14 , 15 , 16 endvidere særlige proteiner kaldes remodeling faktorer har vist sig at lette demonteringen af nucleosomal partikler17; nucleosomes iboende dynamik er imidlertid den afgørende faktor i denne proces, der bidrager til hele demontering proces. 14 , 16 , 18 , 19
Enkelt-molekyle teknikker som enkelt-molekyle fluorescens19,20,21, optisk diffusering (pincet)13,18,22,23 og AFM 10 , 14 , 15 , 16 , 24 , 25 , 26 har været medvirkende til at forstå dynamikken i nucleosomes. Blandt disse metoder, AFM fordele fra flere unikke og attraktive funktioner. AFM gør det muligt at visualisere og karakterisere individuelle nucleosomes samt den længere arrays27. Fra AFM billeder, kan vigtige egenskaber af nucleosome struktur som længden af DNA svøbt omkring Histon kernen være målt 10,14,26,28; en parameter, der er centrale for karakterisering af nucleosome udpakning dynamics. Forbi AFM har undersøgelser afsløret nucleosomes at være stærkt dynamiske systemer og at DNA spontant kan udpakke fra Histon core14. Den spontane udpakning af DNA fra nucleosomes var direkte visualiseret af AFM opererer i tilstanden time-lapse når billeddannelse sker i vandige opløsninger 14,26,29.
Fremkomsten af højhastighedstog time-lapse AFM (HS-AFM) instrumenteringen gjort det muligt at visualisere nucleosome udpakning proces på millisekund tidsskala 14,15,24. Seneste HS-AFM 16,30 undersøgelser af centromer specifikke nucleosomes afslørede flere nye funktioner i nucleosomes sammenlignet med den kanoniske form. Centromer nucleosomes udgør af en centromer, en lille del af den kritisk vigtige til kromosom segregation31kromosom. I modsætning til kanoniske nucleosomes i bulk kromatin indeholder Histon kernen af centromer nucleosomes CENP-A Histon i stedet for Histon H332,33. Som følge af denne Histon substitution, DNA indpakning i centromer nucleosomes er ~ 120 bp i stedet for ~ 147 bp for kanoniske nucleosomes; en forskel, der kan føre til forskellige morfologier centromer og kanoniske nucleosomes arrays34, tyder på, at centromer kromatin gennemgår højere dynamics sammenlignet med størstedelen en. Den nye dynamik vises af centromer nucleosomes i HS-AFM16,30 undersøgelser eksemplificere den enestående lejlighed leveres af denne enkelt-molekyle teknik til direkte visualisere de strukturelle og dynamiske egenskaber af nucleosomes. Eksempler på disse funktioner vil være kort drøftet og illustreret i slutningen af papiret. Dette fremskridt blev gjort på grund af udviklingen af nye protokoller til AFM billeddannelse af nucleosomes samt ændringer af eksisterende metoder. Målet med protokollen beskrevet her er at gøre disse spændende fremskridt i enkelt-molekyle AFM nucleosome undersøgelser tilgængelige for enhver, der ønsker at udnytte disse teknikker i deres kromatin undersøgelser. Mange af de teknikker beskrevet gælder for problemer ud over undersøgelsen af nucleosomes og kan bruges til undersøgelser af andre proteiner og DNA systemer af interesse. Den protokol, der er beskrevet ovenfor er temmelig ligetil og give meget reproducerbare resultater, selv om et par vigtige spørgsmål kan fremhæves. Functionalized APS-glimmer er en nøglen substrat for at få pålidelige og reproducerbare resultater.
